I have applied them to the COD, please have a look ar the revision 301442.

PS. I see that there are 41301 more structures that have DOIs but have 
at least one of the bibliography items missing (first page, year or 
journal name).

I now think that I could run bibliography downloads automatically for 
these entries. But we need to be careful not to overload the doi.org 
servers, so I'll probably have to introduce some 10sec or so delay 
between the downloads. That will mean about a week for the download.

Which site do you get bibliographies at, Robert?

The chemical information in the COD is currently a bit fragmented and
incomplete,
but you should still be able to produce a sizable dataset that meets your
quality
criteria by querying the COD SQL database.

I provide an example query which you can further modify based on your needs:
```
mysql -u cod_reader -h sql.crystallography.net cod -e 'select A.`cod_id`,
A.`value`, B.`chemname`, B.`commonname`, B.`formula`, B.`calcformula` from
`smiles` as A join `data` as B on (A.`cod_id` = B.`file`) limit 10'
```

Running this command-line query will return the COD ID, SMILES, chemical
names,
and the declared and calculated chemical formulas. A more detailed
description on
how each database field should be interpreted (e.g.  what is the difference
between
a chemname and commonname) is provided in the following XML file:

https://www.crystallography.net/cod/xml/documents/database-description/database-description.xml

Note, that COD structures may contain incorrect chemical names or no
chemical names
at all since this information is currently taken from the original CIF
files without further
validating it.

Alternatively, you can download a single file with all of the COD SMILES
strings from:

https://www.crystallography.net/cod/smi/allcod.smi

However, note that the file only contains the COD ID and SMILES strings,
therefore you will
need to get the chemical formulas and names from some other source (e.g.
the SQL database
or directly from CIF files). The same file can also be downloaded from the
Subversion repository
under:

svn://www.crystallography.net/cod/smi/allcod.smi

The SMILES file contains the same SMILES as the SQL database and currently
covers about
half of the COD (the 250k you previously mentioned). The file is only about
25 MiB in size so
should fit well on your machine.

Finally, if you plan working with the COD SMILES, it might be useful to
familiarise yourself
with the SMILES conventions that we use:

Hi, Robert,

I have set up an automatic download Makefile for the COD entries that 
miss either pages, year or journal name but have DOIs. There are 40893 
such entries.

fetched, and I'll then apply them to the COD in bulk.

I did not yet search for COD entries that miss titles; this will be the 
next attempt. I do not know your workflow, but if you could fetch 
biblios for these entries and check that the titles are there, that 
would speed he things up. I see 597 such entries at the moment that do 
not overlap with the ones I'm currently downloading:

Apologies for not getting back for you before. I got myself locked out of our CrystalWorks server and could not check things out. Access now restored!

I vaguely recall mentioning this earlier. I do, in fact use Crossref. I did not get blocked by CrossRef generating the lists I sent to you. I fired off individual DOI search requests sequentially with no delay between request. As I recall each request takes a bit less than .5 seconds.

I extract target DOIs from the database process for use on our CrystalWorks server. I will check out the no journal title issue. My scripts are a bit tangled but I will try to tidy things up and possibly pass on details.

I have set up an automatic download Makefile for the COD entries that miss either pages, year or journal name but have DOIs. There are 40893 such entries.

If CrossRef does not block me :), in a week or so the files should be fetched, and I'll then apply them to the COD in bulk.

I did not yet search for COD entries that miss titles; this will be the next attempt. I do not know your workflow, but if you could fetch biblios for these entries and check that the titles are there, that would speed he things up. I see 597 such entries at the moment that do not overlap with the ones I'm currently downloading:

PS. I see that there are 41301 more structures that have DOIs but have at least one of the bibliography items missing (first page, year or journal name).

I now think that I could run bibliography downloads automatically for these entries. But we need to be careful not to overload the doi.org servers, so I'll probably have to introduce some 10sec or so delay between the downloads. That will mean about a week for the download.

Which site do you get bibliographies at, Robert?

I have just realized I haven?t added the first line key for the .tsv. I retain the same scheme as last time. My understanding is that the publisher, in this case, has added an ID Article file in their CrossRef data with blank start and end pages numbers.

It looks like most entries have Article ID in the start page field. But that scheme seems to have broken down recently. The publishers have probably made format changes which have upset your workflow system!

titles (actually, paper titles, not journal names), that would be a big

Hello Saulius

I have done some tests on some of the entries with article title issues. The ones I checked do appear to have titles. I will try to get the corrections to you quite soon.

I have notices problems with a number of the dois. My scripts appear to have problems containing any if characters: <>()

I can see how these characters might give problems in a Unix environment. But I assume I should be able to fix the problems. Having said that I am a bit surprised that these characters are allowed in valid dois!

Lol ? I had exactly the same problem :).

I think we need to us 'urlencode' for them before sending them to the 
doi.org as a DOI request, it worked for me. I can send yo may shell hack 
for this if that would help.

Yes, DOIs are more permissive than even URLs. No idea why they did that, 
but that's what we have. Let me know if you would like to look at any of 
my hacks on this.

PS. The 40k+ bibliographies for COD entries with missing years or page 
numbers were downloaded. I'll have to look at them and sort them out 
(some? have failed since the DOIs are not from journals but from 
university repos, some journals no longer hand our page numbers or do 
not include them into DOI-derived bibliography files...). We'll see how 
it works but a lot of COD entries can be fixed now.

Here are a list of ?recovered? article titles. It need a bit of work. For instance there appear to be problems rendering Unicode character after transfer from the linux server to my laptop.

Lol ? I had exactly the same problem :).

I think we need to us 'urlencode' for them before sending them to the doi.org as a DOI request, it worked for me. I can send yo may shell hack for this if that would help.
I can see how these characters might give problems in a Unix environment. But I assume I should be able to fix the problems. Having said that I am a bit surprised that these characters are allowed in valid dois!

Yes, DOIs are more permissive than even URLs. No idea why they did that, but that's what we have. Let me know if you would like to look at any of my hacks on this.

PS. The 40k+ bibliographies for COD entries with missing years or page numbers were downloaded. I'll have to look at them and sort them out (some  have failed since the DOIs are not from journals but from university repos, some journals no longer hand our page numbers or do not include them into DOI-derived bibliography files...). We'll see how it works but a lot of COD entries can be fixed now.
